Koarmada III membawahi empat Pangkalan Utama TNI Angkatan Laut (Lantamal) yang meliputi, Lantamal IX di Ambon, Lantamal X di Jayapura, Lantamal Xl di Merauke dan Lantamal XIV di Sorong. Masing-masing Lantamal membawahi beberapa Pangkalan TNI Angkatan Laut (Lanal) dan Pos TNI Angkatan Laut (Posal).

Pangkoarmada III sebelumnya dijabat Laksamana Muda TNI Rachmad Jayadi. Rachmad Jayadi selanjutnya akan menjabat sebagai Asisten Operasi (Asops) Panglima TNI. Sedangkan Laksamana Muda TNI Hersan sebelum menjabat Pangkoarmada III menjabat sebagai Sekmilpres Kemenstneg RI.
